Take the brake cable off the brake entirely. If it still spins tight, you have messed up spacers or clearance on your bearings and they are binding.

Rope trick works well on Sachs. Since you mention needing a piston stop, that would imply you still have the jug on there. That will need to come off before the cases will separate as well.

When you checked for leaks, did you check the exhaust flange (nut)? Had a few of those leak and cause no end of idle issues. Seriously. Check it.

Yes, you should plug it. One less thing to leak.It could be idling fast for a good number of reasons.Cable is being pulled, make sure your throttle slide is closing all the way, look down there with a flashlight and work the throttle.You could have an air leak. I would say the 19 is not going to give you anything but a headache unless the rest of the motor is built to use it. If it was a large kit with a pipe, it may make a difference. Many people have gotten serious speed out of the smaller carbs on a reed setup and the stock Pug motors run really well on a 15. More than that will just be a tuning nightmare.

Short answer, if you pull the rectifier and resistor, you will blow your lights at random times. They help regulate all that. If you add a beefy 6v regulator, you should be OK.BUT, if it's all working right now, I would leave it. Peugeot and Moby's are touchy enough without dicking with things for the sake of dicking with things.

After realigning the clutch arm, is the pedal shaft still stuck? It should spin free.If it's still stuck, you may have snapped the retainer or something else on the pedal shaft gear. If you take less than $500 for that motor you are crazy giving it away. I have a few entire bikes I would trade for that motor if we weren't 1000 miles apart.That said, PM'd on the extra MLM pipe :)
