Is the flywheel for a solex 3800 and a solex 6400 the same size ?

You mean 4600 right? Is so yes.

The flywheel of the 4600 V2 / V3 is not the same as the standard 3800 flywheel...it is more powerful to be able to power the larger lights, brake light and electric horn.
The difference can be seen by looking at the interior. Notice the difference in the areas circled in green:
