I had the exact same problem when I got the malossi intake for my new SHA. Didn't know that it was a standard problem, either, but it does make sense since it's been re-purposed from a different cylinder setup. I used a dremel to remove the bulk of the material necessary, and then a flat file to clean up the edge. There should be no problems with the bolts matching up to the slots on the intake.
The other problem I had with the intake was my first one cracked in half after about 20 miles of use. I called Treats and they said that most moped parts are super cheap because they're made super cheap, and that some have to be modded to work right. Some don't, though. Anyhow, I guess the lesson is that a little ingenuity will go a long way, and if something breaks way before it should have, too f'ing bad.
