Yes, brake/carb cleaner are fine in there. Yes, fuel enters the crank case there; that's what lubricates the bearings.

I would suggest maybe draining your tank a bit, and actually tipping the bike forward somehow, as to allow any little bits and pieces to fall out as you're cleaning.
